Chrono Crusade is set in the height of the Roaring Twenties, where jazz is king, bootleg liquor flows freely, and the mob rules the streets. It is a time of prosperity, luxury and decadence, and the division between rich and poor grows even wider in the wake of the First World War. It is at such times of great change and upheaval that the dark things that lurk below the world of man can come to the surface. In the world of Chrono Crusade, a fictional organization known as the Order of Magdalene (or more specifically, the characters of Sister Rosette Christopher and her soul-bound devil partner, Chrono) exists to fight the demonic threats that appear with increasing regularity across America. Both Rosette and Chrono are revealed during the course of the story to be driven by a shadowy past, centered around a search for Rosette's lost brother, Joshua. Joshua is shown to have been taken from her by the sinner, Aion, a devil who shares a dark and bloody history with Chrono, and seeks nothing less than to overthrow Heaven and Earth.

The anime follows the manga through the first half, but it diverges halfway through, creating different courses of events and endings. The characterization of some the characters, including Rosette and Aion, and their roles in the story were changed in the adaptation of the manga. Much of the story is driven by the individual pasts of the main characters and the complex relationships between them.

La serie di Chrno Crusade è ambientata nei cosiddetti 'Anni Ruggenti': sono gli anni del jazz, dell'alcol che scorre liberamente, della mafia che controlla le strade. È rappresentato come un tempo di prosperità, di lussuria e decadenza, e la divisione tra ricchi e poveri cresce ancora di più che alla vigilia della Prima Guerra Mondiale. Ma è in questi tempi di grandi cambiamenti e sconvolgimenti che l'oscurità dell'animo umano può venire alla superficie. Nel mondo di Chrno Crusade, un'organizzazione fittizia conosciuta con il nome di Ordine di Maddalena (o più specificatamente, i personaggi di Rosette Christopher e Chrono) ha il compito di combattere le minacce dei demoni che appaiono sempre più spesso in America. Durante il corso della storia veniamo a conoscenza dell'oscuro passato di Rosette e Chrono, che sono alla ricerca del fratello scomparso di Rosette, Joshua. Quest'ultimo è stato portato via dal peccatore Aion, un demone che condivide con Chrono una oscura e sanguinosa storia, e che vuole rovesciare il Paradiso e la Terra.

L'anime segue il manga fino alla prima metà, ma poi prende un'altra direzione creando due diversi corsi degli eventi e due differenti finali. La caratterizzazione di alcuni personaggi, inclusi Rosette e Aion, ed i loro ruoli nella storia, sono stati cambiati nell'adattamento del manga. Gran parte della storia è guidata dal passato individuale dei protagonisti e dalle complesse relazioni tra di loro.
